In my opinion I think it's best to stay away from SEO software and do it yourself (unless your site is huge). It might affect your ranking. I would try to do as much as possible yourself and if possible hire some people who could help you out with it. That might be better than using some (potentially dodgy) tool where you don't know what the outcome might be to your site.

There's a lot of beneficial software/tool like seoquake and seospyglass. However, do affairs manually differently you may be penalized by Google and deindexed your site.

I know that these aren't magic bullets but some recommendations for the best software would be really helpful!
Well, would be nice to know if you are going to optimize the website you are talking about all by yourself, and whether you have any SEO background, and what part of SEO you would like to automate
But, anyway, first of all, I'm totally for the use of legitimate SEO tools. Cause it's SEO tools that get you in trouble, it's unethical SEO techniques, the so-called blackhat SEO. While reputable SEO tools only save a lot of time.
And, I would recommend SEO Powersuite or IBP software, these are good legitimate tools that automate a wide range of SEO tasks.

    SEO software alternative

With the volume of on and particularly off-site SEO factor data required to be tracked today, it is virtually impossible to effectively perform SEO without some software to help automate the process of gathering, analyzing and acting upon the same data. gShift Labs gshiftlabs.com Web Presence Optimizer has been developed to help marketers and SEO consultants more effectively manage all of this data from keyword research and on-site SEO factors to page rank, backlinks and social media signals. Many who perform SEO spend more time gathering data and producing reports than they do actually completing SEO-related tasks. We bring all of this information under one umbrella along with best pratices-based recommendations so it is quickly accessible in a single location thereby allowing for faster analysis and action.

A recent study by Link-Assistant company indicates that SEO Powersuite is faster, safer and more efficient than Market Samurai (and some other SEO tools). If you need proof, the results are up on their corporate blog .
    Just saying...

SEO Elite, Bryxen Software, has been one of the most preferred SEO Tools for quite some time now. It has a well thought out User Interface. However, you would need basic knowledge of Internet Marketing to fully exploit it’s advanced features.
