I think the biggest challenge lies in how to make original, attractive content.
There are so many e-sales sites out there that it's highly unlikely anybody will find yours without some form of real-world advertising. Then, having found it, they probably won't buy because they want to use a well-known site so they know they won't get screwed.
Those are your two biggest challenges.
My experience - websites aren't worth a hoot. I have a photography website nobody looks at. I have a Yellow Pages advert and everybody calls me from my physical YP advert. Nobody wastes their time with the online YP that calls me. The only reason I have a site is just in case somebody wants to look. It's like printing brochures but cheaper - the kind of people that take brochures won't normally buy anyway.
The challenges of E-commerce are like keeping the information or details up-to-date. Getting more profit and being friendly with SEO.
For me the biggest challenge is how to market your product and sustain the sales. You have to constantly think of ways how to sell your product. Because sales is the one keeping a business alive.
